I was trying to figure out if I can use JAP along with utorrent just for when it updates the trackers as HTTP, though I have no clue how to configure the fields in urottent. And I was also wondering if it would even be worth it since I'm using PG.

This is default behaviour and I don't think you can /should fully "tunnel" all traffic through a proxy as that's not very nice to them. (this is of course unless you pay for a HTTPS tunnel / VPN service)"Worth it"? Depends on what you want to do. PeerGuardian has regularly and routinely blocked legitimate IPs.
