duplicate torrent files are created after changing directory

I changed downloads and torrent directories in preferences and now if I download a torrent file that was already downloaded I don't get a screen saying that this file was already downloaded, instead a new (duplicate) torrent file is created in the new directory with "1" added before the extension, so there will be 2 files, for example poseidon.torrent and poseidon.1.torrent. Thanks for the help!
