Different Proxies for connecting to tracker and to peer

Can utorrent have 2 separate proxies? 1 to connect to the tracker and get the peers list and the other one used to actually connect to peers

that severely diminishes throughput of the protocol, its not worth it. If you really want a layer of security like that then you can run all your internet activity through a vpn, outside of utorrent. It also complicates peer connections a lot if you use a proxy.

How about adding a command line argument to set the proxy for the currently running utorrent window?

You may be able to run two separate instances (different ports and proxies) by making two standalone versions. (see the documentation on how to do this)
